I'm going to go with "Tower of the Magi" from FFII.
Here's a list of where each dungeon theme plays:
FFI-Chaos Shrine: Do you really have to ask?
FFI-Dungeon: Plays in most Dungeons in FFI. Obviously.
FFI-Mt. Gulg: Plays in the eponymous mountain, as well as some other places
FFI-Matoya's Cave: Plays in said cave as well as some other dungeons
FFI-Sunken Shrine: Plays in said shrine
FFI-Floating Castle: Plays in Flying Fortress
FFII-Dungeon: Plays in most dungeons in FFII. Obviously.
FFII-The Imperial Army: Plays in dungeons associated with the Palamecian Empire.
FFII-Ancient Castle: Plays in several castles
FFII-Tower of the Magi: plays in Mysidian Tower
FFII-Castle Pandemonium: The final dungeon theme, which plays in Pandaemonium, the final dungeon. Obviously.
FFIII-Into the Crystal Cave: Plays in several dungeons, usually ones with crystals in them
FFIII-Dungeon: Plays in most dungeons in FFIII. Obviously.
FFIII-The Road to the Mountain Top: Plays in Dragon's Peak
FFIII-Nepto Temple: Guess
FFIII-Tower of Owen: Plays in the eponymous tower
FFIII-Catle of Hein: Plays in Castle Hein. As if it weren't already obvious. Also play's in other places.
FFIII-Let Me Know the Truth: Plays in places associated with Doga and Unei
FFIII-Underwater Temple: Plays in a few under water dungeons
FFIII-Crystal Tower: Hmm, I wonder where this plays. It can't be Crystal Tower, can it?
FFIII-Dark Crystal: Plays in the game's final Dungeon, World of Darkness
