I kind of like that they just kept her at the top-secret Air Force mission-level, though. SHIELD feels ubiquitous enough to the setting as it is.

But for me it would iron out some questions like 'Why do these random pilots get to play with the Tesseract? SHIELD and HYDRA would never let that thing out of their sight.' and a few more question. This once it really would have helped tie things together.

SHIELD does let others play with their toys occasionally. In The Avengers, Project Pegasus was in cooperation with NASA.

Anything related to air and/or space is ultimately going to involve collaboration with the Air Force and/or NASA, what with these being their areas of specialization. That is what they exist for, after all, and the most skilled specialists in those subjects (whether they be test pilots or whatever else) will be found there -- even if said specialists aren't always aware of the full context of their missions.

In all these respects, it is actually true to life how the MCU has handled stuff like Project Pegasus. Even the comics often manage to get this sort of thing right with the somewhat incestuous interplay between the more public departments and the less public ones.

Quite happy I watched this movie.

The trailers had left me skeptical, primarily due to how dull and emotionless the protagonist appeared to sound. Thankfully the main character, and the overall tone of the movie, wasn't like that at all.
