Dark Messenger, of course. Most of Kuja's themes are great but Dark Messenger is just amazing.

I also particularly like "Kuja 5", an alternate version that, as far as I know, wasn't included in the game. You can find it on Final Fantasy IX OST Plus.

Immoral Melody because it sort of sounds like We Will Rock You. Though it can get annoying if it's played for too long, like in Kuja's Palace.
