I can't believe we don't have a thread for this! (Unless we do...?)
Some of the Final Fantasy games (VII, XIV) give you a mechanic to name your own Chocobo. Other titles give you a canon name (examples below) or no name at all, in which case I usually name it in my head
I'm probably missing a bunch but the above list basically goes to show that there's no reliable naming convention across the titles (or at all really) so I'm very curious to know what y'all have come up with! Here are mine:
Final Fantasy VII
I always name my FFVII chocobos the same thing, somehow getting the same colour/sex combination every time I breed them.
Yellow (1st gen): Raph (m) Ean (f) Geotell (m) Darla (f)
Green (2nd gen): Jinnak (m; named after my first D&D character)
Blue (2nd gen): Theara (f)
Black (3rd gen): Aok (m; named after another D&D character, a CN halfling)
Yellow (3rd gen): Primla (f)
Gold (4th gen): GOLDIE (it has been both sexes)

In my latest playthrough (the community playthrough) I renamed my best chocobos of each colour. My yellow was always Boco, my red was always Pyro, and my black was always Blackie. When they got replaced (and banished!) I named their successors the same thing, but numbered, so Blackie Jr.; Blackie III; Blackie IV etc.

According to ffwikia, Boko is "arguably the most famous chocobo in the series." There is also Koko, whom you encounter in the late-game.

The game randomizes your other racers, the possible names are: Aimee, Andy, Arl, Blues, Clive, Dan, Dario, Edward, Ellen, Fox, Gary, George, Graham, Grey, Harvey, James, Jenny, Joel, John, Ju, Julia, Knight, Lia, Ly, Marie, Mike, Nancy, Paula, Paule, Peter, Rica, Rober, Robin, Rudy, Sam, Sammy, Sarah, Sean, Terry, Tim, Tom, and Young. Dirge of Cerberus also makes mention of a Boco.

Boco again, this time s/he's owned by your enemy, but if you rescue her/him in Chapter 2 s/he'll reproduce asexually, these birds are subject to the same random names that goblins, ghosts, and dragons have.
Final Fantasy VIII
Boco and Koko are back in the Pocketstation add-on as "chicobos" and Boco follows you around while you ride your unnamed adult chocobo.
Final Fantasy IX
Your mount in this game is called Choco, but there's a wink towards Boco with the Black Mages naming their baby chicobo Bobby Corwen.
Final Fantasy XI

Final Fantasy XIII
In XIII-2, there's a side quest involving several named chocobos: Haughty, Sloth, Wrath, Neid, Luxuria, and Greed. I think these were supposed to be named after the seven deadly sins? There's also a chocobo in Lightning Returns called Angel of Valhalla.
World of Final Fantasy
Haven't played this yet, but apparently there's a chocobo called Hyperion, which is probably the best chocobo name I've ever heard.
