Well it's the sort of thing that makes you rethink the story, but in regards to the rest of the series it's like "really? We're going this way?" I would offer a comparison, but it would probably reveal the nature of the spoiler, and I'm trying to be considerate. :p

I have to say, the ending of Skyward Sword is both the lamest and most interesting plot twist of the series.
After defeating the final boss, the Demon King Demise, he places a curse on Zelda and Link, swearing that an incarnation of his hatred shall pursue them and their descendants for all time, and even if they strike it down it will be reborn again and again forever.
Yeah. Turns the entire series on its head, but kinda dumb that the big reveal about Ganon is just that he's the spectre of an even more dangerous and powerful enemy in the past. Makes me wonder if they're gonna bring back Demise in a later game.
And in less-spoilerish news, apparently no Malon. I am VERY disappoint!
